In a multi-port ship I see that you can configure alternate trigger setups, but is it possible to change key in space rather than just when docked?

Yes, with the use of a plugin called Weapon Group. http://vo-wiki.com/wiki/Plug-ins#weapon_group_.28wg.29

Without the plugin, you have to create presets in the ship config tab while docked, then you can assign a key to the 6 groups (I think default is f1-f6... check your keybindings in options)

I really don't understand why you can't do this in-flight without a plugin...

You can do weapon groups with droidbuttons too. Just make a button that does /weapon1-/weapon6

Happy to say that I have now used droidbuttons to create the 3rd trigger button.
