This seems to be a kinda rare bug, but I know others have had the issue.

Sometimes when you have ships loaded into your capship, and go to the hangar tab, it shows that you have no ships inside your hangar, but it also shows that you have docked ships inside your cargo hold.

It also seems the only way to fix this from the players perspective is to dock the capship or reload via console

Can confirm that I have experienced this issue. Wish I could provide more context for when it happens, or what triggers it, but there doesn't necessarily seem to be any pattern. Typically, I will be loading a ship onto my capship, click "Enter Capship" and then go to the hanger and will see a message about no ships being loaded. Happens maybe 5% of the time.

Same , had to restart or reload everytime when that happens.

It's still an ongoing issue. This occurs with or without plugins.

Just to reiterate, it happens when you dock on your capital ship and take control, and when you navigate to the hanger menu, the game fails to recognize that there are ships docked, but it still displays them in the cargo tab. To fix this User-side, you either have to reload the interface, relog, or dock with your capital ship, which creates a problem when you're on a mission, killing hive, manufacturing, etc.

I have experienced this as well, but it usually resolves itself when I switch between tabs in the UI. I had thought it was just lag.
